There sure have been a lot of them ... here are some of the ones I enjoyed.
Hobgoblin Lives - Back in the 80's, Roger Stern created the Hobgoblin, a worthy successor to the original (and then dead) Green Goblin. He also crafted a great mystery around Hobby's secret identity. Hobgoblin debuted in ASM 238 and Stern left the title with #252, and without revealing who was behind the mask .... not only not to readers, but his editor as well! Succeeding creators put long time supporting character Ned Leeds behind the mask, but that was not Stern's intention. This mini gave him the chance to complete his story, and I heartily recommend it if you enjoyed Stern's ASM run.
Spider-Man/Human Torch - Reprinted a few years ago in a digest, and just recently in a hardcover (with the subtitle "I'm With Stupid"). Retells some classic stories between Marvel's first frenemies and shoehorns in some more without violating continuity. Reminiscent of Untold Tales of Spider-Man with a strong flavor of the Bwaa-Ha-Ha. Great work by Dan Slott and Ty Templeton, with an especially wonderful last issue.
Lifeline - Before JMS took over ASM, the title was not having its best days; joyless would be my description. Things got so bad for Peter Parker that MJ was thought dead, he actually slept on the street, and someone stole his costume while he did (umm, spider-sense, hello?). This mini, a tribute to the Stone Tablet saga from the late 60's, was a breath of fresh air, and had some beautiful art by Steve Rude. Very cool.

Spider-man: The Mutant Agenda. It was a fun mini with the Beast, Spidey and the Hobglobin from 1994 or thereabouts.
Spider-man & X-Factor was another good one from around the same time as the Mutant Agenda. I believe it was written by Kurt Busiek.
Spider-man Blue. I never read all of it but it's a mini by Jeph Loeb and Tim Sale. It's about Peter's early days and his relationship with Gwen Stacey.
Spider-man Noir. Decent story set in the 30s. Not what I was expecting when I read the series. I enjoyed it more than I thought I would.
X-men & Spider-man. This was a neat story from last year. It may have ended this year, I'm not sure. Anyways it's a four-parter that takes place over many years around some key parts of the characters' past. A fun read for X-fans and webheads.

I've read this one, a re-telling of the early Lee/Romita Sr. era of Amazing Spider-Man. Sale's art is gorgeous but as a story I felt it paled in comparison to the original.
Spider-man Noir. Decent story set in the 30s. Not what I was expecting when I read the series. I enjoyed it more than I thought I would.
I skipped all of the Noir stuff but after reading about it on the old board, I'm tempted to get the trade of this one.

Spider-man & X-factor: Shadow games involves Spider-man and X-factor battling the shadow team or something like that. I don't think those characters were seen before or after this mini. It's 3 parts. I didn't love it but it's a solid story. If you were a fan of Spidey or the X books in the mid to early 90s, then you'll probably enjoy this.
Spider-man Noir. I read this and X-men Noir at the same time. I was looking forward to the X-man book more but dropped it after two issues. If you like noir type stories and really love Spider-man, then it's worth picking up.
X-men & Spider-man is by Cristos Gage and Marco Alberti. Cristos Gage worked with Dan Slott on Avengers the Initiative. Slott is the guy behind the Spider-man/Human Torch mini. They have similar writing styles.
