Thought I'd try re-posting my latest update of this. There's more than a few characters on the list that probably either stretch or exceed your definition of a "super-hero". I've tried to clear out most of the most egregious ones, but there's a few I don't apologize for. YMMV.
The List of One Thousand Super-Heroes

At one time Der PopNacken Gruppe was dreaded throughout Europe!
For some reason I'm getting a mental image of Gestapo on motorcycles there.
It was a squad of fat furies flying in formation. In Gestapo uniform, of course.
I'm debating whether or not the "NU52" versions of Superman, Batman, Wonder Woman etc., are sufficiently distinct enough as characters to justify using them to bump some of the more obscure Golden Age characters from the list. There's a few that I no longer remember who they are myself, and I try not to have characters on the list if I couldn't tell somebody who asked where they're from if someone asked.
It's true that I have the Golden and SIlver Age versions of the Big Three as separate entries, but I suppose that's because when I first read about them they were treated as separate characters when I first read about them - the original Earth One and Earth Two versions, in other words.
Perhaps the Earth-1 and Earth-2 versions will meet the NU52 versions in Convergence, making their differences more obvious. It appears Earth-1 Supergirl, Earth-2 Power Girl, and the Matrix Supergirl will all be in it, although it's unclear if the different versions will meet.
Having Herbie knock on your door in a Gestapo uniform in the middle of the night and threaten to bop you with that there lollipop if you don't come quietly is a scary thought.

Interesting. I'll have to keep an eye out for that.
I'm not crazy about the idea of different iterations/revisions of the same character -- same secret ID and everything -- taking up spaces on the list, but it's your call, of course.
One hero you might be able to sub in for a lesser known one is The Raven (Craig Lawson), who first appeared in issue 8 of THUNDER Agents. Weed, of the THUNDER Squad, also became a super hero for a while, calling himself Wonder Weed (in Dynamo #1, and subsequent issues). Though I'm trying hard not to read ahead in THUNDER Agents as I work on the THUNDERCAST, I knew both of those were coming up, and I don't see them on your list.

In general, I agree with this. Certain characters were distinct enough in my mind that I made an exception.

Interesting. I read the THUNDER Agents stories years ago, but I don't recall the Raven.
I can't tell you much about him, since I haven't read that issue yet (and likely won't for a month or two, as I've got an issue of Dynamo to read/discuss before we get to issue 8), but it looks like he sticks around for a while, getting some really distinctive art starting with his second appearance. And if ComicVine is right, he returned for the DC revival a few years ago, though I don't recall seeing him in the most recent IDW series.
I see from the GCD that Matt/Mike Murdock was not the first Daredevil to briefly come up with a third identity. In Lev Gleason's Daredevil#40 Bart Hill took on the i.d. of Professor Bill Hart. Notice his fake name is an anagram of his real name.

Regarding the ones removed: The two Buckys and Jesse Chambers are still out there under other character names, the others were characters that I couldn't remember where they were from exactly or even envision them in my head.
